Wrongly Refused Post Grad Work Permit

I'm not sure what to do about this, I've been in Canada since 2006. I'm an international student at a private post-secondary institution. The program I was enrolled in was ineligible for a off-campus work permit, so I graduated and went back to school to do another program which was eligible. Therefore, I got the off-campus work permit under the second program and eventually graduate from that one. I've been working at a company with that permit up until January 31st which was when it expired. Before it did, I applied for a post-secondary work permit under the eligible program and received a letter on February 1st saying that my application was refused. It went on to say that I'm not eligible to apply for a work permit in this way and must apply for restoration of status and apply for a work permit with an LMO within 90 days. I know that this is not right for sure, I went back to school to avoid receiving this type of letter. Can anyone help me with this?
